Another thought is that the values are not just related to rarity in English, but how many tiles there actually are. https://en.wikipedia.org/wiki/Scrabble_letter_distributions#...

Though it is strange that there's 12 E tiles and only 4 LSU, but they have the same 1 point value.

As you said, it just comes down to the designers' choices. Perhaps they did this for simplicity rather than being statistically rigorous.

Whatever the case, people are happy with the game.
