If 50% of the top million websites use JQuery, is it time to just admit that it should be bundled with JS by default in some way, shape or form?

No, the spec has evolved past the need for it. The sites that still use it could easily be rewritten, usually with even less code. Plus, it's not like a large majority of sites using it are actually taking advantage of JQuery features, they're merely including it for Bootstrap.
Browsers could possibly bundle it, but let’s not bloat the language specification with jQuery
