From a careful reading of the quoted portions of the manifesto, it seems like he was not arguing in favor of antisemitism; rather, he was describing his early prejudices which presumably have been rethought.

It seems like the headline is trying to trick the reader into thinking the opposite.

I think you misunderstood the headline because it's describing an unusual behavior. He wrote a manifesto (meh) about antisemitism.
This may have been the straw that broke the camel's back, but it's probably not the only reason he was let go. (It does make for a great cover story though)

Let's just say almost all the senior leadership and a huge number of employees left the team or Google completely before this came out. Almost every single person I know that hasn't left is strongly considering it.

I personally left right as Amr joined, but even in the few months of overlap I had it was obvious that he was a terrible fit as a DevRel VP...

I don't know anything that's not public, but it certainly seem there's something going on at Google as of recently. At least in my bubble, I'm seeing people leaving (or generally more dissatisfied than ever) left and right. I wonder what kind of threshold was passed.

Do you mean senior leadership reporting under Amr or in general?

Under Amr
